You must have you mount set up in the low cg way if it's hitting the arm. I have mine setup normal with an RC-M heatsink clamp (adding another 4mm to the length) and I don't hit the arm. Just take it off ad flip it around.
As far as the battery, just pt a piece of foam in the tray to lift the battery above the sides, that's what I do because my 5000 pack is also too big, the velcro straps are very secure and will hold it in just fine.
If you're planning on getting rid of the battery, LMK, I'm interested, but confused on the last part because you say "I never used them and they are new, just old tho.. " So are they new or old?
Edit- I see that you are running the stock rear arms and I have the extended, buuuut... if you do what I said and flip the mount over (as described in the instructions) it should no longer hit the arm.
