Well, since the problem started after the Y harness got messed up, chances are the harness is the culprit. I would get a new one - they aren't expensive compared to replacement parts if the servo doesn't work and sends you into a wall.

You probably have an intermittent or weak power, ground, or signal line where the spur cut into it.
