I use a duratrax flashpoint and a cheap gun looking one from harbor freight. I usually try to get reasonably close, and move the gun all around the area to get some sort of average idea. Motors tend to get some areas hotter than others. Lipos are the same way. I have not had any issues with false readings. If you size the battery and motor correctly and gear for about 40mph you will most likely never have temp issues... Some experience helps though.
For the MMM I usually temp the connectors on the board, where the motor wires plug into. From my experience, it never gets over 150, and then the fan comes on for about 10 secs or some. On my modded MMM that has the fan run constantly it never beats 110.
