Pretty sure you can mix the 3rd channel on the jr radio with the 2nd (throttle channel), This is a good thing cause you can set the epa on the pos direction on the brake servo to 0 so the servo does not move when you throttle, only brake. The manual for the jr should explain how it is done.

I like to setup a 3rd channel brake on my table inside using 3 servos. 1 each for steering throttle and 3rd channel (brake in your situation). That way I can see exactly what is happening, and get it set close to right before I put the radio gear in the truck.

As Brian said, mixing the 3rd channel for brakes is much preferable over using a y cable off the 2nd channel. Just being able to set the brake epa is worth it to me, plus you can set brake expo, etc... Read the jr manual and you should be able to figure it out.
