Try a smaller pinion for the cogging. Because the stock motor is a 4000 kv motor and the MM a 5700kv motor, drop a couple of teeth on the pinion if you want a cooler motor. It really sounds like the gear ratio between the pinion and spur is way too low.
At this point I do like My Neu setup better. I still have a bunch of testing to be done on this 540 conversion before I actually come to a conclusion on which setup works best for me. It just didnt make sense though. I was gettin temps that were 20f cooler with the 380 motor than the 540 motor. It's a little odd as you would think the 540 would be a run a lot cooler. I may have an issue with my ESC or motor. I bought them used and I now I hadnt. I'm going to sacrifice beer and drinks this weekend so I can buy a new MM 5700kv combo and see how that works out.
