You put RED of the ESC on RED of battery one, put BLACK of bat1 on RED of bat2 and BLACK of bat2 to BLACK of ESC.
As for the drivecups and the tranny, I don't understand your problem.
Can you try to discribe it another way or make a picture of the parts?
