The program card has 2 input ports, 1 for the ESC and 1 for an external BEC. If you use an external BEC, you will need to use both input ports. The ESC port has the +, -, and a square-wave.
If your internal BEC is bad, pull the red power wire out of the connector so that the program card doesn't try to look for power from that port. Then plug the ESC connector (now with only the ground and data wires in there) into the program card's ESC port and the external BEC connector into the other port (which only shows + and -) and you should be good to go.
I do the same with a couple of my HW ESCs as I use external BECs with them.
