Motor-to-ESC wiring isn't coordinated in any way. Hook the wires up, and if the motor spins in the wrong direction, swap two of the wires.

Are you using the 4mm gold connectors? Those could be the cause of your cogging. A guy I work with at the LHS would get awful cogging with a MM5700 on occasion, until he removed those 4mm gold connectors and soldered the motor/ESC wires together.
