Like Jhautz said, "You can do that as long as the 2 3s packs are balanced to each other"

The MRC 989 will also allow you to use a parallel connection for those 2 - 3S Packs, then charge at 10 amps. Same charging time to full.

I usually charge at a rate somewhat less than 1C though. This is said to lengthen the cycle life of the packs, over charging at the maximum rate.
