Any way to run it with a gear cover? Is it the spurs diameter that causes the problem?

The gear cover has nothing to do with it. The spur will hit the chassis before it will hit the gear cover. I am running the absolute largest Mod1 spur that will fit without hacking up the chassis, which is a 44t. It is extremely close to hitting the chassis, as it is just a hair larger than the stock 54t 32p spur gear.
