Only differance is going to be your run time due to the different mah ratings. Your power level will be identical (assuming same C rating on both scenarios).

This is incorrect. The "C" in the c-rating stands for "capacity". a 35c 5000mah pack can discharge at 175amps continuously(35 times the 5k mah or 5amp/hour CAPACITY). A 35c 3000mah pack can only discharge at 105 amps continuously(35 times the 3kmah or 3 amp/hour CAPACITY). With equal "C-ratings", the higher capacity pack can provide more current and therefore more power.
