I'm pretty sure that getting that charger. It can charge up to 6 cells so if I got 2 2S packs could I charge 2 5000 2S packs at once? I know I would need an adapter and maybe an adapter for the balance plug(s).. And before how would I charge 2 6 cell Ener-G 4600 packs at once as one pack. Would it be better to charge it as a 12 cell pack or as a 7.2 volt 9200 pack?

If you charged then in series as a 4s pack yes you could. To charge then separately you would want the Duo version of that charger, it does 2 packs at once. I would charge the nimh in series as well.

So what would I do with the balance tabs. Making the series adapter wouldn't be that hard but wouldn't I have to make a balance adapter to balance all 4 cells? Series means voltage added up right?

Yes in series is voltage added up. You would need to make a series balancing harness as well.
