If the rotor is loose, you may not see it from a quick visual inspection, but you would notice when driving(would seem like a loose sliper setting and would likely run hot as well). You could chuck the shaft in a drill and try to rotate the magnets around the shaft by hand once it is apart.
Regarding the clicking sound - does it come from the motor or ESC or something else(wil it exhibit the same behavior whent he motor is out of the truck, for instance)? My initial instincts lead me to believe the issue is either sensor related or ESC related, as a lose rotor is pretty noticeable.
