No problem.
A larger shaft will be harder to break. Depending on how you drive and the amount of chassis/motor mount flexing, you can get some pretty decent lateral forces on the pinion, which could snap if using an 1/8" shaft.
A larger rotor allows for larger/stronger magnets. But, if I read NovakTwo's post correctly, the rotor won't get bigger, just the shaft.
