I use that charger with a flightpower charge through balancer (and others) and have no problems. What brand are your batteries? I have some Batts that the manufacturer say to only balance after fully charged. If your packs are way out of balance, try charging at 1A to bring back in line. Also, not running them completely to lvc can help keep them balanced as well.
